At some point #Clonezilla added built-in support for LUKS devices. I wonder if it will store the LUKS headers and such so that restoring an image made with it will restore the LUKS encryption.

Yep, they include the LUKS headers and other information so when restoring an image made this way the LUKS encryption should be restored.
